I'd like to see Mulder and Scully, of course.
Then I'd like to see Doggett and Reyes, because their storyline was dropped in The Truth. I'd like to know what happened with them, what's their life now, etc.
I'd like to see Skinner, Kersh, beatiful Marita Covarrubias and some ghosts of Krycek, CSM and maybe some other beloved villains.
As for the story, I think XF3 should be about the start of the Colonization in 2012. Bring on black oil, hybrids, super soldiers, the rebels and bounty hunters! :) And let the war begin! ;)
JMHO, but CC and FS should never listen to fans.
They should write whatever dark, twisted little kernel of a story occurs to them and then commit it to film.
I've heard rumors from those brave enough to tell me that the dynamic duo plan to euthanize poor Skinner.

A friend and I had a discussion during the eternal wait for IWTB to be released about hypothetical scenes that could move the story forward while letting go of part of the mythology that had eclipsed some of the storytelling (our opinion, of course). We had a scene of Mulder reading the newspaper and reporting, "Hey Scully, look at this: The aliens aren't colonizing in 2012 after all!" Then he goes back to reading the paper.
I'm not entirely against a mythology movie, but I'm such a fan of the mood and content of IWTB that I don't want to go into a third film with a lot of high explosive drama, endless running around the globe, and "what-ever-happened-to-so-and-so?" resolutions. I am curious about some of the other characters besides M & S, but to a degree I can make up what might have happened to them in my mind and free up the movie for other things.
I'm also not sure about how to involve William. I thought the acknowledgement of him in IWTB was really well done, but in my eyes he wasn't the be-all end-all of the series. Plenty of other unresolved things happened leading into his story. I always thought Scully's abduction storyline sort of got dropped in the later seasons even though we saw Mulder through to the end with Samantha. I'm not suggesting we go back and revisit the personal ramifications of her abduction, but I don't know how pulling up too much stuff from the series isn't going to be a little contrived. I guess it matters how it's done, and whether it's in keeping with M & S. The same friend with whom I had the Mulder-reading-the-newspaper discussion suggested that M & S could be put in a situation where they had to help William in some way, but he couldn't know who they were, or something like that.
Overall, I'd say a mythology movie would be better in a season three style, when little parts of the plot were emerging, but it wasn't the international, every world leader in the history of the 20th and 21st centuries has know about this, type of plot. My preference would be something season threeish, or something that incorporates the more overt spiritual explorations of the Sixth Extinction trilogy, which would allow us to see how Scully would respond now given her evolving faith and scientific perspectives.
