I think it was the natural way. My belief is that their love, which was so powerful, had the power to create miracles, and the miracle was in Scully. That's what I believe. I also believe that the reason William wasn't taken away at the end of Existence was because they realized that, as Mulder said, he wasn't what they thought he was. I think the reason for the special gifts given to William was because of Mulder. I think that whatever disease or illness he had at the end of season six (Fowley episodes! EW!) had altered his DNA. It's my belief that all his cells were altered, including his sperm cells. Perhaps, that alteration.... or mutation, was passed down to William when Mulder's sperm fertilized Scully's egg. (I don't think they were too concerned about protection.) I think that his mutated gene was dominant, and therefore showed up in Wlliam, giving him supernatural abilities. I think what Spender gave William in "William" turned that mutated gene off, supressing his powers. William is special. He was different from ALL babies, and I don't think there was one ever created quite like him. It's not just the mutated gene that makes him special, it's how he was created -by such a powerful love -a love with the power to create miracles. With all that being said, if XF3 is ago I think William will play a vital role in the movie. I think he could just about help stop the colinization all together, but we'll see what CC and FS cook up for us. (:"Never give up on a miracle."

So what I think is that, Mulder and Scully conceived William the natural way. At the intro of All Things, Mulder was sleeping naked and Scully leaves and ya know. Its just the natural way. And oh, at the Pilot episode, I'm pretty sure Cupid had hit Mulder an arrow so bad that he fell inlove with Scully instantly! The first held of their hand was just love. Too bad, Mulder had to wait 7 years before having sex with Scully lolol
